The only thing that remotely makes sense to me is that the exhaust stack is for some other subsystems, such as (backup) electrical generators of considerable output. I kind of feel stupid to even think that.
The speculation/rumors seems to be that two different, completely independent, things are being tested in the island area of the carrier mockup. The front part being used to test for the island of the 004 and the back (chimney) part being a test for a completely unrelated project. I don't think there's any evidence to support that, but that seems to be the understanding of some, and it would make the most sense.

Though that would mean that another CV with significant changes is being planned which would be noteworthy all by its own.

That could make some sense. The separate funnel could be an independent test for a Type 003 sister where they separate the chimney from the island ala the UK carriers.

I don't think there's any need to be nervous. It's just a building not a ship, there may be some inconveniently movable office areas in the building so the shape needs to be compromised, for example the rear of the building is shorter, but that doesn't mean anything

I don't know exactly what are the tests and training being done on this mock-up site, may be they are doing radar tests, signal interference or operational protocol or whatever. However, if the old "exhaust funnel" building is not affecting the research works being done there, they have no reason to dismantle it, especially if the "funnel" building housed valuable equipment/space for data storage or office space.

The mock-up is not the exact replica of aircraft carrier, only the parts that are deemed relevent to the work on this site.

Possibly combined nuclear and steam propulsion system (CONAS) similar to those Kirov but with better electricity generating capacity?

What point would thay serve, Kirov only needed it due to underpowered nuclear propulsion which isn't a issue with 004 also if you need more electrical capacity why not just design the reactors to be a tad bit larger rather then trying to stuff in a extremely complicated combined nuclear and gas turbine power system.
