I'm sure they have as this conflict has shown a lot of weaknesses in our air defense and I'm sure they are now addressing it. There was a flight of PAF to China immediately after ceasefire, so I'm sure we're probably doing some urgent purchase of some things because we're dealing with a genocidal enemy:
This is a strange thing to say. Pakistan only has so many resource for military. It is clearly better to spend that money on the Air Force than air defense. When you have control of your own air space, the most that your adversary can do is lob missiles and drones over. That does limited damage. Nytimes report pretty much showed that both military overstated their impact on the opposing military bases. Pakistan bases had a few more crates & damaged buildings, but nothing that prevent flight operations.

In fact given that Pakistan has limited resources, it was probably conserving missiles against most incoming attacks.

Would a system like CIWS be a practical (cheap) solution for defending air bases against cruise and ballistic missiles?

Is it possible that even PL-15's seeker operates in LPI mode?
I would think it has to be operating in LPI mode since it has the technology to do so. And that's not just seeking out the target aircraft, but also two way communications and also if it ever needs to communicate w/ Beidou satellite.

they have low cost air defense systems for drones and cruise missiles. But you are not going to use that to defend against ballistic missiles or Brahmos.
