There is a good chance it might be a part of another non-carrier ship though.

well there are some burgeoning rumours that DL will be building another carrier along with 003 at JN, the question is whether that specific module may be for the carrier (i.e.: if anyone credible on the Chinese boards are suggesting it) or if it's just random people pointing at random modules that look like it might be for a carrier.

Maybe a stupid question but what other large vessels have such a torpedo protection system?

The long rumored Type 75 LHD might have one, coming in at 35 thousand tons. They are a tempting target for torpedos.
And there is no hard fast rules stipulating that only large sized ships can have torpedo protection systems. I won't be surprise if China is placing particular importance on this aspect for the majority of its ships. Seeing that US attack subs will pose a significant threat.

"001", "002", and "003", all make sense, because the references are implicit to the Chinese carriers. Another example would be, "Double-O-Seven" means James Bond, without explictly referencing anything.

I only wonder, what would happen when "007" will arrive....

Eon Productions would sue the Chinese government of using trademark 007 :)

May be, it is a module, that will be brought to Shanghai and it is for the 3rd carrier?
Why bother to ship such huge modules all the way up the country if they can be built right at the Shanghai JNCX docks ?

I find that very unlikely. It's not like there aren't other shipyards in Shanghai or closer to JN at any rate that could also build modules. I imagine if that was the case we'd also have gotten some rumours about a more "nation wide" carrier building effort rather than 003's construction having been described as built "around Shanghai" instead.

This type of TDS was commonplace on WW2-era warships, usually on heavy cruisers (~10,000 tons) and larger. For example, this is an Iowa-class battleship's armor scheme - you can see the similarities in layout, minus the armor belt which does not exist in non-battleships.

I don't think any other modern warship has a similar layout except for large aircraft carriers, because modern naval doctrine treats surface combatants like glass cannons. No armor, no TDS, or any other on-board damage mitigation methods. Only SAMs and CIWS for defense.

It is possible that the Soviets constructed the Kirovs with this type of TDS considering their size, but unlikely. Even the 16,000-ton Zumwalts was constructed with no TDS, as you can see. Only possibility of this TDS on modern warships is perhaps LHDs like the Wasp-class.

Note that the Zumwalt does seem to have a double bottom, even if it has no TDS on the belt.

Other question, do we have images of a similar module/part from Dalian during the 002's construction?
